Well there are even more messy dealings in the transactional relationship with America. For example, to counter USSR, the CIA spent millions of dollars developing course material that would be used in madrassas/schools to generate hatred against foreigners and treat fighting them as a religious duty.

Interference by foreign powers is always detrimental to the regional power. So this direct support to Pakistan and militants by the US in the 80s and later to the army in the 2000s has indirectly harmed India as well. Hopefully the Americans, are coming around their policies and changing them. But more importantly, from now onwards will consult with India on any policy decisions they take in the SAARC region.
